Shopify Payments vs Third-Party Gateway Fees

Shopify Payments charges no additional transaction fee beyond the card rate (2.9%, 2.7%, or 2.5% plus 30 cents by plan). Third-party gateways add a Shopify surcharge of 2% on Basic, 1% on Grow, or 0.6% on Advanced, on top of the gateway's own processing fees. An external gateway only wins if its rate beats Shopify Payments by more than the surcharge: on Basic, your gateway must beat 2.9% by over 2 full points, which almost never happens.

What Shopify Payments costs

Shopify Payments is Shopify's built-in processor, powered by Stripe. With it, you pay only the plan's card rate: 2.9% plus 30 cents online on Basic, 2.7% plus 30 cents on Grow, 2.5% plus 30 cents on Advanced. There is no additional Shopify transaction fee. Payouts land in your bank on a rolling 2 to 5 day schedule depending on country, chargebacks are handled in the Shopify admin, and refunds return the card fee portion on Shopify Payments, which third-party setups do not always do.

The operational advantages matter as much as the rate. One dashboard for orders and payments, no separate gateway account to reconcile, and Shop Pay accelerated checkout, which consistently shows higher conversion than standard checkout. For most stores, these conveniences alone would justify Shopify Payments even at rate parity.

What a third-party gateway really costs

Use any other processor, Stripe direct, Authorize.net, a high-risk specialist, and Shopify adds its surcharge: 2% of each transaction on Basic, 1% on Grow, 0.6% on Advanced. That is on top of the gateway's own fees. A store on Basic using a gateway that charges 2.9% plus 30 cents pays 4.9% plus 30 cents all-in, versus 2.9% plus 30 cents on Shopify Payments. On $30,000 per month, the surcharge alone is $600 per month on Basic.

The surcharge is Shopify's leverage to keep payments in-house, and it works. To justify a third-party gateway on Basic, the gateway's rate must beat Shopify Payments by more than 2 full percentage points after all its own fees. Gateway rates cluster within half a point of each other across the industry, so the math almost never works on Basic. On Advanced, the 0.6% surcharge is at least conceivable to overcome with a negotiated rate, but you need serious volume to get that negotiation.

When a third-party gateway still wins

There are legitimate reasons to pay the surcharge. Some product categories, certain supplements, firearms accessories, CBD, and other high-risk verticals, cannot use Shopify Payments at all and must use a specialist gateway. Some countries do not have Shopify Payments available. Some enterprises have negotiated gateway rates far below headline, or need gateway features Shopify Payments lacks, like specific fraud tooling or multi-acquirer routing.

In those cases, minimize the damage: get on the highest plan whose surcharge you can justify, because the surcharge falls from 2% to 1% to 0.6% up the ladder, and negotiate the gateway rate hard. On Advanced with a negotiated 2.2% gateway rate, the all-in is 2.8% plus 30 cents, essentially parity with Shopify Payments on Grow. The surcharge hurts least where volume is highest.

The decision framework

Step one: can you use Shopify Payments for your products in your country? If yes, use it; the analysis ends there for 95% of stores. Step two: if you cannot, get written gateway quotes and add the Shopify surcharge for your plan. Step three: compare the all-in rate against Shopify Payments on the plan you would otherwise choose. Step four: if the gateway still wins, check whether upgrading plans to cut the surcharge from 2% to 1% pays for itself.

Revisit if your situation changes: Shopify Payments expands to new countries and categories periodically, and a store that needed a third-party gateway last year may qualify now. The surcharge is too large to pay out of habit.
